Esa2 scenes on standalone not performing like live

I am using esa2 on Mac and sleasa 8. Have written scenes that go next to 2nd scene after a number of loops then from the 2nd scene I have them going to a neutral scene. I have done this for 5 sets of scenes. They play perfectly in live mode. The first scenes in the sequence I have set triggers for the dry contact ports. 5 triggers in all for the first scene in each sequence. When I load the whole thing to the controller and trigger the contacts. The correct scene plays however the scenes I have linked to are no longer linked and a random scene plays or defaults to playing scene 8 after the correct scene plays. How do I fix this so each sequence can play correctly.
